If i'm not mistaken it started with the swagmans and the snaggle (where it was "legitimatley" themed)--snaggle being crocodile aka biyu, aka flies. Not sure why the swagmans. Also as a sniper you want to stay hidden, so energy/burning/scorching/beams is very bad, so flies became god tier.

Interesting. Sort of makes sense. I'm actually going to see if I can hunt down the reason, that was probably the best response I've heard so far though, thanks.

It's because Sniper is from the outback, and in the outback there are lots of flies and such, therefore, any Sniper hat is themed with flies. Also after camping for several days (as a sniper camps...) you begin to smell and attract flies (also with jarate...)
